Looking at the alternator on my 2008 5-door, I see what you mean - the rotor shaft ends in a hex that you can fit a wrench to. However, the whole assembly is still held together by a nut. You can still remove the nut with an impact wrench. Too bad about the hex, but it really isn't necessary.
