My wife bought 2009 Yaris 5-Door LB too.
It makes exactly the same noise as mine. She noticed the noise too and asked me if it's ok. I told her it's ok because mine makes the same noise too  I know my friend's 2007 Yaris LB didn't make this noise. Maybe this is something to do with ABS that became standard on LB from 2009...
