For the power windows it would probably be easiest/cheapest to buy a set of doors from a junkyard that have the OEM regulators already installed (and ideally with the inside of the doors intact with the switch assemblies).
The rubber piece that protects the harness is part of the harness. The EPC doesn't show it available as a separate part. For the power mirrors, all you need is the mirrors and the switch assembly. There are a couple of threads with the part numbers, if you do some searching.
