Yes, it does. However every time I built a Yaris SE in my region (using my local zip), the manual was unavailable in SE spec.

I had to check with the inventory manager here at the dealer to see just where exactly they were available for purchase (and where they would have to dealer trade to).

i see now.

if only there was a mistake and the manual was available in the middle trim....but i know its not.

I wish the SE was available in a 3-door and a manual, as well.
