Looking at the 2012 EWDs; If the car has ABS, then the cluster and ECM get the vehicle speed from the ABS actuator (i.e. from the wheel sensors).
If there is no ABS, then it comes from the transmission speed sensor. But, all US Yaris have ABS, so I think it is just the Mexico spec ones that do not.
