The best solution for the yaris 3-door that I have found is the Thule 60" top tracks. These are installed by drilling through the roof, however this is not as scary as it sounds.

I have the drill-on setup with yakima bars and clamp type ski rack. I went on a ski trip with one pair of skis in the ski rack, and my mpg went down from 35 to 29 at 70 mph
