I've also observed that the car isn't jerking / shaking on first gear with A/C on.

The issue is the idle is different when cold vs fully warmed up, and you still clutch the same. So the clutch slips, and tries to grip and get this grinding sensation. It is actually an issue, I get that with a bad pressure plate on my previous "Yaris" (04-05 echo). My 07 does it a little, maybe that's why the clutch is pretty worn at 180k km.
