O2 sensors on the exhaust, but they should throw a code.
I agree with Stove, TPS
Ground loop from some added after market components (stereo, Amp, Cap, alarm, remote start).
Have you kept up with maintenance ? oil changes ?

You said you changed the coil and the plugs - so they're properly gaped ? it's not one of those wierd BOSCH 4 tip things is it ? what brand did you put in ?
did you test or change the plug wires ? could be a faulty wire but again, should set a misfire code.

Fuel filter clogged ? - how many miles or KM are on the car ?
Is there a fuel rail pressure regulator on the Yaris ? - I've replaced this on a cavalier before.
loose wires connected to the ECM in the engine, or is the ECM damaged.
You could try disconnecting the battery and leaving the car to sit for a few hours, then reconnect and drive around for a bit, that will reset the computer, and it's worth a try.

Hello guys, I´m taking the car to the shop this weekend to check everything you´ve said. Grounds, TPS, fuel filter, etc.

The car is 57,xxx KM, the plugs I used are Autolite platinum , I already disconnected the battery to reset the computer, when on "RELEARN" mode I noticed that the revs went up to 3 or a bit higher , and would stay there for about 20 minutes droping and climbing like crazy. Later the car was normal.

Idling the car, revs stay between 1000 and 500 but after 5~7 min the revs drop almost instantly and that´s when the rattling and shaking begins. Even if I press on the gas pedal it struggles to climb the revs.
