I'd fight it.

My Yaris (and 2005 Scion xB) had the clutch go out at 28,000 and 35,000 miles respectively. Scion fought me on the xB, but did replace it under warranty. In fact, they had to replace it twice. When the clutch was slipping on the Yaris, they replaced it with no questions asked.

No throw-out bearing should go that early unless you're riding the clutch like a madman (or madwoman).
