My yaris has been a little shaky at idle since it was brand new. The idle has always fluctuated a little. I test drove a few before I bought mine and they all did this.

Yaris 2010 hatchback shakes while turning/emergency lights on

I have cleaned the Mass air flow sensor, the throttle body by taking down, changed the spark plugs, the vacuum hose, the muffler, and all the three mounts related to engine and transmission.
