If you used the terminal on the under dash fuse panel for your keyless entry, that same point would be fine for the window power. That tap point is a 60A capable supply, so you can use a female spade terminal that can accept 12 AWG wire and then connect two separate in-line fuse holders to it. I have my remote starter, my heated seats, and my power hatch popper all connected there with four separate fuses.

The only issue with that is the power windows still work when the power is off. A perk for some but I would like them to not work unless the key is in the ignition like most cars.
